Fan theory time!
Since this is apparently the second Death Egg Robotnik's tried to build, I'd place the game's continuity at some point after CD and Sonic 3 and Knuckles, but before Sonic 4 Episode 2.
I'd also like to think that after the end of 3&K, the Super Emeralds lost most of their power after Doomsday Zone, but retained their form, leaving the brilliant-cut Chaos Emeralds we all know today.
